Endophytic fungi are considered as the most beneficial and important components of plant ecosystems; they live in plant tissues without causing any harmful symptoms or harmful changes on the ecosystem—they inhabit the internal tissues without negative impacts. They live in symbiotic association with plants, aiding their growth, improvement, and development and enhancing tolerance to certain biotic and abiotic factors such as stress and damage. They mitigate these negative impacts by synthesizing a wide range of bioactive compounds which exhibit various antigenic activities such as antimicrobial, antimalarial, anti-inflammatory, anti-hypercholesterolemic, anticancer, antioxidant, and biocontrol properties. They actively participated in bioremediation, nutrient cycling, and biodegradation, which makes them an important source for the pharmaceutical industry in terms of antibiotics and drugs, as well as for the agricultural sector. Endophytic fungi play an important role in antibiotic production that enables them to survive and withstand in competitive habitats with other microorganisms and protect their host plants against fungal and bacterial pathogens. Nowadays, pharmaceutical industries rely on plant-based antibiotics, which leads to the diminishment of natural flora due to deforestation. Thus, there is a need to develop complementary and subsidiary sources for the pharmaceutical industry. Endophytic fungi serve as an alternative antimicrobial source, possessing compounds similar to those found in plants, and can replace traditional methods. Large-scale cultivation of endophytic fungi produces many natural products while keeping the overall cost reasonable. The biochemical diversity of endophytic fungi suggests that there are still many unknown active compounds which are not known for its beneficial role in pharmaceutical aspects. This chapter focuses mainly on the secondary metabolites produced by endophytic fungi and their pharmaceutical aspects for the prevention of various diseases, in light of environmental and biotechnological advances.
