The development of high-throughput RNA sequencing (RNA-Seq) technologies has revolutionized transcriptome analysis in livestock genomics. This chapter reviews the progress of RNA-Seq from the initial stages of sample preparation through to the quantification of gene expression and differential expression (DE) analysis. We discuss the main challenges, such as the complexity of transcriptomic data and the limitations of current analytical technologies. Additionally, we explore potential improvements through integrative multi-omics approaches and the introduction of novel sequencing technologies. Our review highlights the crucial impact of RNA-Seq on livestock genomics and suggests strategic approaches to address current limitations and capitalize on emerging opportunities in the field.
