Fungal endophytes are known for their symbiotic relationships with plant tissues such as flowers, fruits, leaves, stems, and roots. Despite their significant ecological roles, complex genomic structure of fungal endophytes presents significant challenges in fully harnessing their potential for various applications. Functional annotation and characterization, particularly through high-throughput omics technologies, have provided critical insights into the genomic features, metabolic pathways, and functional traits of fungal endophytes. Recent discoveries have identified a range of novel genes, pathways, and enzymes that are involved in stress tolerance, plant growth promotion, bioremediation, biodegradation, nutrient cycling, and biocontrol. This chapter offers a comprehensive overview of endophytic fungal communities and highlights recent advancements in functional annotation and characterization of their genome. Furthermore, it explored the multifaceted roles of endophytic fungi and their importance across various sectors, including agriculture, pharmacology, and environmental remediation.
