Proteo-metabolomics is an interdisciplinary systems biology approach encompassing advanced proteomics, metabolomics, and bioinformatics disciplines to study the complex interactions between proteins, metabolites, and the environment. The integration of proteomics and metabolomics provides unprecedented insights into plant biological systems, offering a comprehensive view of cellular processes and regulatory networks that was previously unattainable through single-omics approaches. Advanced technologies, including high-resolution mass spectrometry, ion mobility spectrometry, and sophisticated data integration approaches, have significantly expanded analytical capabilities. Despite remarkable progress, challenges remain in analyzing specific protein classes, membrane proteins, and low-abundance metabolites. Developing more sensitive detection methods, improving computational tools for data analysis, enhancing field validation of laboratory findings, and creating cost-effective analytical platforms need to be prioritized as research perspectives in proteo-metabolics. In the chapter, we have examined the revolutionary technological developments in proteo-metabolomics from its foundations through significant technological advancements in mass spectrometry, chromatography, and bioinformatics that have transformed our ability to analyze complex plant systems. The chapter emphasizes the practical implications of proteo-metabolomic research in enhancing breeding program efficiency, improving stress tolerance selection, and facilitating better understanding of crop quality traits. With continual technological advances addressing current limitations, the future of proteo-metabolomics in crop improvement appears promising for addressing global agricultural challenges.
