Activity-based studies allow for the separation of specific phenotypes expressed by microbes from complex environments. This chapter discusses the application of two bioorthogonal approaches for the labeling and enrichment of microbes across a variety of ecosystems. Sample processing steps and concerns are described to assist in the successful implementation of these studies.
