Medicinal plants are essential for addressing health issues, and molecular markers correspond to significant advances in their use, especially in research contexts for their development. We have reviewed many molecular markers commonly used in medicinal plant research, concentrating on their roles and applications. For instance, molecular markers are essential for genome mapping and aid in the discovery of genes responsible for synthesizing bioactive compounds; ensuring high safety, quality, and efficiency in plant material and production in terms of utilization and cultivation of medicinal plants; and examining genetic diversity for the successful introduction of medicinal products. The selection of a molecular marker system needs to consider consistency, simplicity, and the ability to reveal genetic variations. Various molecular markers are frequently used to research medicinal plants. These markers include Restriction Fragment Length Polymorphisms (RFLPs), Random Amplified Polymorphic DNA (RAPD), Simple Sequence Repeats (SSRs), Inter-Simple Sequence Repeat (ISSR), Amplified Fragment Length Polymorphisms (AFLP), Single Nucleotide Polymorphisms (SNP), DNA barcoding, and whole genome sequencing (WGS) markers. Notwithstanding challenges, including high costs and the need for specialist technical experts, molecular markers provide significant potential to accelerate the development of medicinal plants. Researchers, governmental bodies, and other stakeholders must prioritize continuous efforts in this area to enhance the application of molecular markers in medicinal plant research. Technologies such as next-generation sequencing (NGS) are crucial since they have transformed genomics by providing cost-effective and efficient methods for whole-genome analysis, which should be further included in this research for the development of medicinal plants.
