Single cell RNA sequencing is a rapidly evolving technology that has enabled the determination of the gene expression patterns of tens of thousands of individual cells. The application of this technology has provided stunning new insights into the underlying mechanisms of organ development and disease. In this chapter, we discuss the basics of single cell RNA sequencing including experimental workflow, differences between single cell RNA sequencing and single nucleus RNA sequencing, and the potential for multi-omic analysis. Furthermore, we provide a high-level overview of the approach to data analysis, including quality control, dimensionality reduction, clustering, annotation, and a plethora of potential downstream applications.
