Tissue-clearing technologies are a fundamental companion to light-sheet fluorescence microscopy. These methods enable whole-organ transparency by removing lipids and pigments and homogenizing refractive index. In this chapter, we review the main principles underlying tissue clearing and describe an end-to-end pipeline for analyzing entire mouse brains with the CUBIC-Atlas and the CUBIC-Cloud platforms.
