To date, various synthetic RNAs that interact with each other have been proposed to artificially control gene expression. By virtue of efficient secondary structure prediction technologies and powerful optimization algorithms, designing interacting RNAs with functional structures in silico is now possible. In this chapter, we describe the use of a web application to design two interacting RNAs with user-prescribed structural features that are intended to work as a molecular switch to modulate gene expression.
