<p><i>Schisandra sphenanthera</i> Rehder &amp; E. H. Wilson 1913, endemic to the temperate areas of China, is a perennial deciduous woody vine used in traditional Chinese medicine and horticulture. Here, the complete chloroplast sequence of <i>S. sphenanthera</i> was sequenced and assembled. The new chloroplast genome is 146,843&#xa0;bp in length, including a small single-copy region (SSC) of 18,281&#xa0;bp, a large single-copy region (LSC) of 95,628&#xa0;bp, and a pair of inverted repeat (IR) regions, each with a length of 16,314&#xa0;bp. A total of 113 predicted genes containing 79 protein-coding genes, four ribosomal RNA genes and 30 transfer RNA genes were annotated. We also identified 47 microsatellite repeat sequences and 100 tandem repeat sequences in the chloroplast genome of <i>S. sphenanthera</i>. According to the result of the phylogenetic analysis, <i>S. sphenanthera</i> and <i>S. chinensis</i> are closely related, and both species belong to the Austrobaileyales. (the third clade of early-diverging angiosperm), immediately after <i>Amborella</i> and <i>Nuphar</i>. Four single base differences and three copy number changes in SSR between two <i>S. sphenanthera</i> individual chloroplast genomes indicated that the copy number of SSRs would be one of mechanisms of intraspecies chloroplast differentiation. This study would provide a reliable genetic and evolutionary resource, offering a deeper insight into the intraspecies diversity within chloroplast genome.</p>
