Evolutionary analysis and genome organization of a genetically divergent isolate of Tomato leaf curl Joydebpur virus associated with a betasatellite infecting Capsicum annuum in Central India

Capsicum annuum is an economically important spice and vegetable crop valued for its pungency, flavour, nutritional and medicinal properties. Chilli productivity is increasingly compromised by a complex spectrum of plant pathogens, particularly by begomoviruses (family Geminiviridae). In the present study, chilli plants exhibiting typical symptoms, including upward or downward leaf curling, leaf puckering and stunted growth, were collected from the field. Viral infection was initially detected using PCR with begomovirus-specific primers, followed by rolling circle amplification (RCA) for whole-genome amplification. Sequence analysis confirmed the presence of a begomovirus along with its associated betasatellite. Full-genome characterization revealed that the isolate PQ876122 shared 89.87% nucleotide identity with Tomato leaf curl Joydebpur virus (ToLCJoV) KM383751, previously reported from Solanum lycopersicum in Bangladesh. The associated betasatellite isolate PQ963790 exhibited 93.59% nucleotide identity with Tomato leaf curl Joydebpur betasatellite (ToLCJoB) JN176566 reported from Solanum lycopersicum in West Bengal, India. According to the current International Committee on Taxonomy of Viruses (ICTV) species demarcation criteria for the genus Begomovirus (< 91% pairwise nucleotide identity across the complete DNA-A genome), the chilli-infecting isolate represents a genetically divergent isolate within the Tomato leaf curl Joydebpur virus (ToLCJoV) species complex and exhibits major recombination events, thereby documenting the occurrence of Tomato leaf curl Joydebpur virus associated with Tomato leaf curl Joydebpur betasatellite infecting Capsicum annuum in Central India.
