<p>The aim of this study was to identify latent pathogens of the <i>Botryosphaeriaceae</i> family, associated with black root rot and stem dry rot, in asymptomatic or healthy propagative material (stems) of <i>Manihot esculenta</i> in Brazil and test their pathogenicity.. Fungal species were identified by phylogenetic analysis of the regions <i>ITS</i>, <i>TEF 1-α</i> and <i>RPB2</i>. Three species were identified—<i>Lasiodiplodia euphorbiaceicola</i>, <i>L. theobromae</i> and <i>Neoscytalidium dimidiatum</i>—integrating fungal endophytic communities in <i>M. esculenta</i> plantations in the state of Pernambuco (Brazil). Pathogenicity tests confirmed the capacity of the <i>Botryosphaeriaceae</i> isolates obtained to cause lesions in <i>M. esculenta</i>. <i>Lasiodiplodia euphorbiaceicola</i>, <i>L. theobromae</i> and <i>N. dimidiatum</i> are recognized as pathogenic for <i>M. esculenta</i>, responsible for causing black root rot and stem dry rot in this crop in Brazil and other countries. However, this is the first study to isolate these latent pathogens in <i>M. esculenta</i> healthy propagative material in Brazilian plantations and test its pathogenicity in this host, showing evidence that these <i>Botryosphaeriaceae</i> can survive as pathogens or latent pathogens in this crop in Brazil.</p>
