<p><i>Styrax rhytidocarpus</i> W. Yang &amp; X. L. Yu (Styracaceae) is an endemic species in China, threatened primarily by its limited distribution and fragile habitat. Despite its endangered status, its genomic data are largely unexplored. This study provides the complete chloroplast (cp) genome of <i>S. rhytidocarpus</i>, which has been successfully assembled and annotated. The cp genome is a circular structure of 158,036 bp, featuring two inverted repeat (IR) regions of 25,981 bp, a large single-copy (LSC) region of 87,628 bp, and a small single-copy (SSC) region of 18,446 bp. Annotation reveals 129 unique genes, including 83 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. After removing duplicated genes in the IR regions, 113 unique genes were identified. Phylogenetic analysis indicates that <i>S. rhytidocarpus</i> is sister to a cluster consisting of <i>S. agrestis</i> and <i>S. faberi</i>, and that the <i>Styrax</i> genus is positioned at the basal position of the Styracaceae family. This cp genome offers valuable insights for future conservation efforts and evolutionary studies within the Styracaceae family.</p>
