<p><i>Holigarna beddomei is</i> one of the members of Anacardiaceae, and it is a large, polygamous, and lofty evergreen tree with acrid juice in the whole plant. There are just seven different species of the genus <i>Holigarna</i> in India, namely <i>H. arnottiana</i> Hook. f., <i>H. beddomei</i> Hook. f., <i>H. ferruginea</i> Marchand, <i>H. grahamii</i> Wight, and <i>H. nigra</i> Bourd; all are endemic to India, except <i>H. caustica</i> and <i>H. kurzii</i>. Among the seven species, <i>H. beddomei</i> is reported as an endangered threatened species; this may be the result of habitat modification, over-exploitation, the introduction of invasive alien species, pollution, or climate change, and as a result, the species is now in danger of being extinct; to overcome this species loss, in vitro micropropagation technique is the potent technique for regeneration, but it is challenged with endophytic contamination in <i>H. beddomei</i>. The use of broad-spectrum antibiotics as a surface sterilant has been tested in vitro as a method of eliminating endophytic contamination. The collective combination of ampicillin sodium salt, Bavistin, mercuric chloride, and streptomycin was shown to be efficient in controlling normal or typical microbiological contaminants, but again we got a single white mycelium. The aim of this study has been designed to analyse the identification (Morphomolecular approaches) of contaminating fungus during micropropagation of <i>H. beddomei.</i> Based on the morphomolecular approach, the query isolate YLKKU01 was identified as <i>Fusarium concentricum</i> and reported as the first report of <i>F. concentricum</i> to India<i>,</i> as an endophytic contaminant during in&#xa0;vitro propagation of <i>H. beddomei</i> Hook. f.</p>
