<p><i>Bulbophyllum griffithii</i> (Lindl.) Rchb.f. is a rare and unexplored medicinal orchid found in Southeast Asia. The Chinese have reported the use of this orchid as ethnomedicine, while it has been used as an ornament in the northeastern part of India. However, the species’ wild populations are declining fast due to environmental challenges, making it vulnerable. Understanding genetic diversity and population dynamics aids conservation. Thus, the present study used molecular markers to examine the genetics of different populations of <i>B. griffithii</i> in India. Analysis of molecular variance (AMOVA) revealed that individuals within a clumped population had significantly higher variation (76%) than between populations (24%). The study demonstrated a high degree of genetic differentiation (Gst = 0.513 &gt; 0.5) and low gene flow (Nm = 0.474 &lt; 1), supporting the above findings. Geographical barriers and clumped distribution favour short-distance pollination, increasing genetic exchange within the population that causes population diversification from the same origin. The UPGMA dendrogram from NTSYS software revealed that the Sombaria population was an outlier. The low coefficients of variation (CV%) among morphological traits indicated little population diversity. Hence, germplasm conservation of <i>B. griffithii</i> is essential since, over time, the species may lose its uniqueness. This study is the first report of its kind on <i>Bulbophyllum</i>, the largest but relatively unexplored orchid genus.</p>
