Prophages, integrative viral elements, are widespread in gut communities. By providing modular genetic functions, they can influence bacterial physiology, adaptation, and ultimately community dynamics. Depending on external factors, like diet and drugs, prophages may either stabilize essential functions or contribute to dysbiosis and pathogen emergence. Understanding the ecological and evolutionary dynamics of these viral elements is thus key to predicting microbiome stability and disease.
