Much eukaryotic biodiversity, especially among fungi and microeukaryotes, remains unknown due to limited data and complex genomes. Standard metagenomics often fails with these “dark taxa.” A workflow using long-read sequencing, targeted primers, and laser microdissection enables genetic analysis of single cells. Tested on aquatic fungi, it yields barcodes and genomes, offering a new tool to reveal hidden microeukaryotic diversity by integrating microscopy and genomics.
