<p>Background: Nasopalatine duct cysts (NPDCs) are the most common non-odontogenic cysts in the maxilla, often challenging to diagnose due to varied presentations and radiographic features. This case report aims to provide a comprehensive morphometric analysis using cone-beam computed tomography (CBCT) to elucidate anatomical characteristics and their impact on clinical management. Results: A 52-year-old female presented with a palatal swelling diagnosed as a Naso-Palatine Duct cyst (NPDC). A detailed morphometric assessment revealed dimensions, volume, and spatial relationships with adjacent anatomical structures, aiding precise diagnosis and surgical planning. Statistical analysis of the morphometric parameters highlighted significant correlations between cyst size and volume, influencing clinical decisions. The surgical approach was informed by these findings, ensuring complete cyst removal and minimizing complications. Conclusions: This case underscores the diagnostic and therapeutic value of integrating morphometric analysis in NPDC management. The approach enhances understanding of anatomical variations and informs tailored surgical strategies, potentially improving outcomes.</p>
