<p>Mucilage formation, which became prominent in the Sea of Marmara in November 2020, has extended to all regions during the spring of 2021. In this investigation, the distribution of micro and mesozooplankton was scrutinized in conjunction with environmental data and statistical analyses throughout the intense mucilage period and its aftermath. Samples covering the period of heightened mucilage and its subsequent phase (March 2021 to June 2022) were collected from 40 stations. The study identified 58 taxa and groups, comprising 19 microzooplankton and 39 mesozooplankton—notably, approximately 70% of the stations lacked zooplankton during the dense mucilage period. However, noteworthy additions to the fauna of Turkish territorial waters include <i>Arcella vulgaris</i>, <i>Mayorella</i> sp., <i>Vannella</i> sp. from Amoebozoa, <i>Helicostomella fusiformis</i> from Ciliophora, and <i>Favella adriatica</i> for the Sea of Marmara. The study employed the Wilcoxon test to discern a significant difference in the water temperature, salinity, and dissolved oxygen values between the two years (2021–2022), and a significant difference was found between the data of both years in terms of temperature (<i>p</i> &lt; 0.05). Additionally, the investigation unveiled that, for both zooplankton groups, distribution was constrained during the mucilaginous period in 2021, following which the ecosystem gradually reverted to its previous state.</p>
