<p>Understanding how water and sediment conditions influence the structure of benthic fauna over time in coastal lagoons is critical for evaluating ecosystem responses to potential stressors. This study investigated the influence of environmental characteristics on the dominant macrobenthic species in four coastal lagoons. During the six years of assessment, the macrobenthic assemblage structure differed significantly among lagoons but remained stable within each lagoon. The dominant benthic species included the bivalve <i>Erodona mactroides</i>, the gastropod <i>Heleobia</i> aff. <i>australis,</i> and the polychaetes <i>Heteromastus</i> cf. <i>similis</i> and <i>Nephtys fluviatilis</i>. Canonical correspondence analysis and classification and regression tree analyses suggested that each benthic taxon altered its abundance along different environmental gradients. The gastropod <i>Heleobia</i> aff<i>. australis</i> was influenced by organic matter in sediments, while the bivalve <i>Erodona mactroides</i> was negatively affected by salinity. Water depth and turbidity appeared to influence the polychaete <i>Nephtys fluviatilis</i>, whereas total nitrogen in sediments was an important factor for <i>Heteromastus</i> cf<i>. similis</i>. The natural variability of environmental characteristics, resulting from intermittent connections with the ocean, may affect the benthic community, characterized by taxa tolerant to environmental stress. Anthropogenic activities affecting nutrient concentrations, water depth, and salinity patterns may alter the macrobenthic composition, ecosystem diversity, and the trophic web.</p>
