Genetic diversity and population structure of 305 tobacco accessions revealed by simple sequence repeats (SSRs) and newly developed insertion-deletion (Indels) polymorphisms

Tobacco is an important global cash crop with diverse applications. However, the genetic background of tobacco has been gradually narrowed due to the progress of artificial domestication and breeding, leading to a reduction in breeding potential. Presently, the types and quantities of molecular markers in tobacco are insufficient, and the current researches on tobacco genetic diversity based on molecular markers can not be used as a guide for production. For this purpose, long-read sequencing technology was used to sequence CX14 (cigar tobacco) and By37 (burley tobacco), and a total of 124 newly polymorphic Indel markers were developed. A total of 108 public genome-wide simple sequence repeat (SSR) and the 124 newly developed insert-deletion (Indel) polymorphic markers were used to evaluate 305 accessions. The mean values of Nei's gene diversity index (Nei), gene diversity (H), polymorphism information content (PIC) and Shannon's Information index (I) were 0.412, 0.412, 0.350 and 0.691, respectively. Cluster analysis, population structure, principal component analysis (PCA) and principal coordinate analysis (PCoA) analysis, discriminant analysis of principal components (DAPC) and analysis of molecular variance (AMOVA) showed that the genetic background of flue-cured tobacco, sun-cured tobacco and burley tobacco was simple, and that of cigar tobacco was complex. These results uncovered the narrow genetic diversity of tobacco accessions that will guide the tobacco breeding, especially the cigar tobacco breeding.
