<p>Taxonomic, functional, and phylogenetic diversities are three main dimensions of biodiversity. In the context of the current biodiversity crisis, a key question is how these diversities and their determinants change over time. In this study, temporal changes of taxonomic, functional, and phylogenetic <i>α</i>- and <i>β</i>-diversity of fishes in the Minjiang Estuary were evaluated, and the environmental factors that shape these patterns were identified based on fishery Survey data in the Minjiang Estuary in 2006 and 2016. The results showed that taxonomic and functional <i>α</i>-diversity of fish declined by a decade, whereas functional <i>β</i>-diversity and functional turnover showed opposite trends between the two periods. The turnover of species, functional traits, and mitochondrial genes were mainly contributed to their corresponding <i>β</i>-diversity. Taxonomic, functional, and phylogenetic diversities were complementary aspects of diversity rather than surrogates and should be simultaneously considered in biodiversity conservation. Changes in environmental variables showed a greater influence on <i>β</i>-diversity than <i>α</i>-diversity. Temporal changes of <i>β</i>-diversity were primarily driven by temperature, while phylogenetic <i>β-</i>diversity and phylogenetic turnover showed negative responses to salinity variation. These results highlight the importance of considering multiple dimensions of diversity and underscore the need to account for key environmental drivers, such as temperature and salinity, when developing effective conservation strategies for estuarine fish communities in the face of ongoing environmental changes.</p>
