<p><i>Lethenteron satoi</i> is a species of petromyzontid lampreys recently described from the Ishikari River system in Hokkaido, Japan. Although this species was clearly distinguishable based on mitochondrial DNA (mtDNA) sequences and a combination of morphological characteristics, its species status required further confirmation using nuclear DNA evidence. We examined the phylogenetic independence and placement of <i>L. satoi</i> among the five Japanese <i>Lethenteron</i> species using SNP markers obtained via the multiplexed ISSR genotyping-by-sequencing (MIG-seq) method. Admixture and network analyses clearly indicated that <i>L. satoi</i> is a genetically distinct species and clusters more closely with <i>Lethenteron camtschaticum</i>, <i>Lethenteron reissneri</i>, and <i>Lethenteron mitsukurii</i> than with <i>Lethenteron hattai</i>, consistent with the mtDNA phylogeny. We also provided mitochondrial 12S rRNA sequences of the five Japanese <i>Lethenteron</i> species for environmental DNA metabarcoding, confirming their utility in distinguishing <i>L. satoi</i> from other species.</p>
